Hi, I am planning to get the train from Mostar to Sarajevo. This route is shown on the Interrail map however the neither the app or online reservation website allow you to select Mostar or Sarajevo. Is this journey free with my Interrail pass? Why is it not an option to add the journey to my digital pass?

Just add the train manually (there's a link on the results screen of the planner) and buy a reservation at the ticket counter in Mostar. If you're just making this trip on that day, it may not be worth using a travel day for it, since normal tickets are quite cheap.
