Take a bus to Budapest (pass not valid). From there you'll be able to take trains all the way to Stockholm.

Book daytime trains between Hamburg and Copenhagen well in advance (mandatory). It is a very popular route as you can imagine. 73 CZK or 3.10€ through cd.cz

There are night trains from Hamburg but they're likely to be sold out.
