I thought that there were 2 international ferry crossings included in the 6 day pass. One in and one out and that they were free. But when I try to book there is no option to pick the 6 Day Greek Ferry pass just the Interrail global pass. Can anyone let me know whether that are free or just discounted and how to book if there is no option.

They don’t have a difference between global pass and greek island pass on their webpage. So unfortunately you’re not doing something wrong; it seems not possible to book it only. It should be free. It seems you need to write a Mail or call their help center.
The Superfast booking page isn't really intuitive. You CAN indicate a Greek Islands pass, but you need to use the "Additional discount” dropdown. You can find it under the heading "Add contact information”, on the right side. Or if you're trying to book on a mobile phone: further below. After selecting the Greek Islands pass, the price should drop to €0.
