We are trying to book a train from Interlaken to Rome. At one transition, (Domodossola) the site says “You need to buy a seat reservation to board”; however, there is not a place to purchase a seat. At the next stop (Milano Centrale), it says the same thing, but with an option to purchase. Does this mean the train at the Domodossola is sold out? 

 

Also, it says BUS operated by Ferrovie dello stato SpA; does this mean an actual bus, or is it still a train (the other transfers say Regional Train).

What’s your travel date? There are engineering works between 9th June and 8th September on Domodossola - Milan and trains are replaced by buses (1h longer journey).

Passholder reservations for them seem to be unavailable online. I’d buy 13€ regular tickets online (https://www.trenitalia.com/) for peace of mind.

I might go ask at a ticket counter later this week how it works for passholders...

While the main line Domodosola - Milan is closed there are still reservation free regional trains to Novara and connections from there to Milan. Journey time is longer than the direct buses though.
