Good afternoon, 

I am travelling to Austria then onto Ljubljana. There are two trains involved, one at 9am and the other at 2pm. However when I go into my pass I can only see the ticket for the first train. There is no ticket for the second leg of my journey. Thanks in advance.

The mobile pass has a ticket (QR code) per day, not per train.

You do have to add both trains to your pass. If you've done that, then they will show both below the QR code.
