we were looking to go from Lithuania (Vilnius or Kaunas) to Krakow Poland by train. Online we saw like 4 or 5 trains going there, but through the app there is none. what could be the problem?

The railplanner app (I assume you mean this one?) is not reliable. It has the train from Lithuania just from the frontier point, not in Lithuania. If you’d like to go, you need to add it manually.
Regarding the timetable: There’s just one train per day. Where did you see 4 or 5?
The only train is 12.30 from Vilnius, 13.38 from Kaunas, change in Mockava, arrives 23.37 Kraków.
(It’s possible to change in Warszawa to a faster EIC to Kraków; arrives 22.54 but you’d need a second reservation for 43 PLN per person.)
