Hi! We are planning to buy a four-day Swiss Interrail pass. One day, however, we will visit a city in Germany (by train from Bern to Freiburg). I am wondering how it works in this case. Will the interrail pass still be valid for the Swiss section and the ticket only needs to be bought for the German section?

You only need to pay for the leg between Basel Bad Bf (the border point) and Freiburg (Breisgau) Hbf, best done through bahn.com

As a fun fact : boat rides on Lake Thun and Brienz are fully included with the Interrail Pass !
