I need to make reservations on the Berliner EC 387 train from Praha to Berlin, for 4 passengers. Should I select “Separate ticket for each passenger”? I will be using EUrail Global pass for each passenger.

Not necessarily.
Reservations cost 77 CZK pp. There's a seat map if you'd like to pick your seats.

If you check this checkbox, then you'll get a separate reservation (PDF) for each passenger instead of 1 reservation with all 4 seats on it.
