We got the 5 days train pass, but there are some that are overnight. If a train leaves before 00:00 but has a stopover after 00:00 which we’ll have to switch trains, does that count as two days of travelling or just one?

If you have to switch trains, yes it'll count as 2 travel days.
Check if you can maybe take the night train earlier, before midnight.
