Is Venice Mestre the main station? Would I be able to use the interrail pass from there to Rome Termini?

Venezia Mestre is on the mainland

Venezia S. Lucia is on the Lagoon, where all tourist go.

Both stations are main stations. All trains stops at Mestre. In S. Lucia stops only trains that ends there. This means all train stop in S. Lucia exept trains from Milan/Turin/Rome to Udine/Trieste.

Yes your Interrail is valid on all Trenitalia Trains to Rome. On long distance trains you need a reservation. Highspeed Frecciarossa 10€ or Intercity 3€. Regional trains are for free, but you have to change some times to get to rome and you need some more hours than with the highspeed train.
