The map on the Eurail site shows no connection between Madrid and Cordoba. When I use the Plan your Journey section of the Eurail site, Cordoba is not selectable as a destination. But I am able to get a price for Madrid → Cordoba on the Eurail site. Can someone help me explain how this works?

The map only shows the main lines. There are many more lines included in the Eurail/Interrail offer.
That planner and the website map are very poor tools.
The PDF map is better and does show that route but even this shouldn’t be considered a comprehensive map, there are far too many lines in many parts of Europe to be placed on such a small scale map.
