I want to go from Prague to Budapest, and I saw I could easily make a long stop in Bratislava on the way, since the train stops there. This would mean that I take a morning train as well as a evening train. Would I need to make 2 reservations, or is my ticket also valid for the second train? It feels weird to pay the same amount twice for exactly the same route.

You have to pay the reservation twice as a reservation is bounded on a specific train.

However the trains from Prague via Bratislava to Budapest doesnt need a reservation you can try your luck and find a empty seat.
