my Friends and I are planning a trip trough the Balkan states.In the Balkan states, only very few connections are shown on the official railway map, for example in Serbia. Is it possible to take trains that are not registered at the Railwaymap, like regional trains, with the Interrail pass?

What that map says is not relevant for validity. You can take any train of the participating companies, with very few exceptions.
