Yes, you can travel to Geneva, which is the border station for these TER.

however, the apps forbidden me to add the trip to one travel day after saving the journey, and prompted out my Pass isn’t valid in some of the countries. Should I amend the end station as Bellagarde (inside France) instead of Geneva in order to add the trip?
This is a known problem. Add the journey manually and indicate that Geneva is in France.
You could also add Lyon - Bellegarde as usual and Bellegarde - Geneva manually. So most of the journey will appear in your statistics.

However, I couldn’t manually add the station on trip planner. I need to select the preset station on the trip planner in which Geneva is predefined as in Swiss.
