We will be soon in Greece and we are struggling to find any train connections in the rail planner. We will be going from Sofia to Thessaloniki with the Bus, since there is no train going, but we are not sure if we need to travel by bus also in Greece or if there is a way to take a train to different destinations.

Okay thank you! And how does the system work? Do I have to book the ticket on the website or am I able to join any trains with the Global Pass?
You already have a ticket (your Interrail pass) but for some trains you'll need a reservation, which is free of charge and only available at a ticket office in Greece. You'll need reservations, for example, for the IC trains Thessaloniki-Athens.
