I am currently travelling tomorrow from Amsterdam to Innsbruck via night jet direct train and will reach at 9:30am.
I wanted to know are there any public showers at the station (Paid/Free both ok), or any place where i can get freshen up. i have eurail global 2nd class pass

Hmmm, not that I know of. There are some swimming pools not too far from the station in Innsbruck, those can freshen you up after the night.
If you have a reservation for a sleeper car, you can easily do a "cat wash" at the basin in the compartment or at the corridor.
