We will be travelling from Amsterdam to Vienna.
Trip starts on 2nd of June at 19:44 in Amsterdam , we change trains at 23:30 in Cologne and on 3rd of Juna at 6:00 in Munich. We will arrive in Vienna on 3rd of June at 10:30.
How many travelling days will that cost me? Just 1? Or 2, because we change trains in Munich on 3/6??

2 travel days as you change after midnight. The direct (expensive) NJ is unfortunately sold out… Be aware that the Cologne - Munich train won’t be pleasant: daytime train with seats, lights fully on.
Maybe have a look at the Hamburg/Hannover - Vienna/(Innsbruck) night train: shiny new carriages, a few spaces are left and it would only cost you a pass day.
