For my trip from Munich to Bologna, there is a replacement bus from Innsbruck to Bolzano. I can book seats from Munich to Innsbruck, but I can't book seats on the bus. Is that possible, and if not can we be sure to get a seat on the bus in july?

I have never experienced seat reservation in a rail replacement bus. If it was planned replacement service there was always enough space in the buses. The transfer from train to bus sometimes was a little bit chaotic, but obviously nobody was left behind. Spontaneous rail replacement services due to a blocked line because of an accident might be a different story, but this is not the case in your trip.
You forgot to mention date and departure time.
Though I doubt reservations in the bus are even possible.
