During my trip to the Greek islands I want to go from Santorini to Heraklion, in the app there is no possibility, but when I book seats on the website yes, will there be any problem afterwards? Or can I only reserve seats on the ferries that appear in the app?

The rail planner app does not have many ferry timetables and in general should not be used to plan journeys because it's unreliable.
For Greek ferries covered by the Greek Island Pass, check www.bluestarferries.com or www.hellenicseaways.gr. A global pass will give a 30% discount.
There are also many other ferry companies.
