we want to book a sleeping compartment for 3 persons mixed gender (family). If we book a woman’s compartment with 3 beds will it be fine for the train company or is it not allowed? It’s only us in the compartment so it doesn’t matter?

Just check the bed numbers at checkout to make sure you're all together.

Om the night train from Hamburg to Stockholm there are 2 beds in the 2nd class sleeper compartments. In the 1st class sleeper compartments there are 3 beds, but then you need a 1st class pass.
On the night train from Stockholm to Abisko there are 3 beds in the 2nd class sleeper compartments.
