I would like to ask if I can travel from Greece to some Balkan countries using the 7 days pass and then fly for example from Croatia to Greece by airplane (considering paying my flight on my own)

You can do whatever you like. There is no requirement that your train journey have to be contiguous.

I could also use the plane to fly from Greece to another country and start my train journey from there?

Yes you could. You can use all the 7 days of your Pass outside your home country.

If you have more train rides planned on more days then your pass covers it also makes sense to buy buy normal tickets for the day with the cheapest journey.
