It’s now May and I’m checking the app for trains between Copenhagen and Stockholm for September and can’t see any, but train.ninja is showing lots.
Do I conclude that there are no train journeys on which I can use my railcard, or does this mean the app hasn’t updated with train times for this far in the future?

Train.ninja is a scam. They show trains that do not exist. Do not, under any circumstances, use them.
Simply wait a few weeks until the companies themselves release the tickets (SJ in that case). Right now trains until 1st September are available.
Trains are rarely available more than 3 months in advance.
