I’m travelling from Brussels to Berlin in June. The Brussels to Frankfurt leg is bookable now, but the Frankfurt to Berlin leg isn’t bookable until 60 days prior to departure. Can I book the first leg now and come back later to reserve the second leg?

Yes.
Reservations are optional on both segments. Only reserve a seat if you want to, and bear in mind that in Germany there’s a good chance you’ll be delayed anyway, and miss your booked train.

Just don't book a reservation via Interrail because that's way too expensive. tickets.oebb.at and cd.cz can do it for €3 per seat, whereas Interrail charges €8 per seat.
