I want to buy the 4-day flexi pass, the trip from my city (madrid) to the first destination (paris), and the trip from the last destination (rome) to my city again counts in the 4 days of the pass? that means i can travel only two days between destinations?

Any train journey needs an active travel day. And on 2 of your travel days, you can also travel in your country of residence.

So yes, the journey to Paris will already need a travel day.

Do take into account that Rome to Madrid is a long distance that will need at least 2 travel days. Alternatively, you can use an overnight ferry from Civitavecchia to Barcelona (Grimaldi lines, pass discount possible, no travel day needed) and then a train to Madrid.
