I’m using the global pass plus but I’m getting a lot of reservation fees. Is this common?

Were are you seeing these fees? If it's in the Rail Planner app: you can ignore them. The fees mentioned in the app are merely an indication (for the non-plus passes) and may or may not be correct.
If you're seeing them on the reservations page, then it sounds like there's a problem.
