I am considering taking a night train from Munchen to Paris, which departs at 00:04. If I take another night train from Paris to Marseille the same day, in the evening, does it count as one or two traveling days? Does it matter they are both sleeping trains?

The only thing that matters is the scheduled time of any train you take from your boarding station.

As the first train departs after midnight, assuming thee second one departs within the same 24 hour period they will both be counted as part of the same day beginning at midnight.
