I have the 3 month global Eurail pass, I have read that it includes some ferries, does anyone know how I find out with ferries it includes/excludes and how I apply it to get discounts on the ferries or if I need to be the ferry eurail pass as well?

In/from/to Greece there are only ferries with a discount if you have a global pass.
So I have to book through the Eurail app, instead of Ferryhopper? I can’t find a ferry from Santorini to Milo on the Eurail app, is this ferry not included?
No, you can't book any ferries through the Eurail app. As a matter of fact, no reservation are made through the app. The app only links to other websites.
Domestic Greek ferries with a discount can be booked here:
Most ferries are not in the app and you should not add them to your pass because you only get a discount.
