Hi,
I'm planning a trip with interrail pass but I'm having some trouble in counting days. We'd like to take two trains in one day: from milan to Zurich and from Zurich to Hamburg (by night). The second train should leave Zurich at the 2nd of july but I'll come to hamburg at the 3rd. Are this two trains counting as one day of trip or two?

That's one travel day, since you board them both on the same day:
