I would like to to take the direct nighttrain from Vienna to Brüssel. I am German. I wouldn't get off the train, but it goes through my country. Does this count as a inbound/outbound day?

Yes this will cost you an out/in bound day.
(under the assumption that you got the pass with germany as country of residency)
