We live in France, so using the pass can only leave and re-enter France one time. However we want to first visit London on the Eurostar for several days, then go to Brussels on the Eurostar. This London - Brussels train passes thru the north-east corner of France to get to Brussels, so does this constitute our re-entering France trip, even though we aren’t getting off in France? If so, do we then have to pay for the trip to return to France when we are finished travelling in the rest of Europe?

If I recall correctly, the Rail Planner app doesn't use an in/outbound if you use a Eurostar that doesn't stop in Lille. You can test this yourself by saving a Eurostar journey London-Brussels for a future (!) date in your trip. Then toggle the journey and see whether it uses an in/outbound.
