I have booked two tickets for me and my wife, from Paris to Geneva. We got seat in different wagons. Is it possible to change our seat in the same wagon?

Did you book them both in one transaction?
If yes, then chances are that the train was almost full and you could not be placed together anymore. The reservation system always tries to do this.
If not, then you could try calling SNCF and ask them if you can change the seat. Press #85 for English.
