I'm looking for trains between Basel and Paris in early June. This shows many changes for this time, but 2 weeks before in mid May is direct. Is this because the timetable hasn't been published yet?

Yes. They haven’t been released yet.
The times are likely to be very similar if not identical to the current times.
If travelling on a pass the compulsory reservation is expensive on all direct Switzerland - France TGVs, you can save money by taking the frequent non reservation TER Basel SBB to Mulhouse or Strasbourg and TGV from there to Paris.
