I have had to enter a lot of my trips manually into the app, can I use the manual entry when boarding a trip or does it need to be canceled & entered again.

Yes- manual entry is fine. It will still generate the QR code needed for a valid ticket

There is however no need to enter your journeys in advance. The only requirement is that you do it before you board the train.
If your trains are on 15/12 or later, I'd just wait until the new timetable is available in the app.
