I have tried to reserve a seat on a Berlin to Prague train (9.16am on 3rd January) however it says ‘we are unable to offer any reservations on the service you have chosen’. I am able to book seats at other times on the same day but not the 9.16 train. Does anyone know why this is?

Deutsche Bahn bookings have opened last week, and maybe data of the train are still missing. I would wait, and also check when czech railways will open their bookings.

Plus that it only optional to RES for this route.
You can still expect direct EC-trains to run ev 2 hrs, via Dresden-Usti.
There really is no need at all to worry now about that.
