I booked seats on a nightjet by the interrail app. But how can I make sure, that these are beds and not seats? Or how should I have booked it that it are beds and not seats?

Does it say couchette or sleeper on the reservation? Or Liegewagen/Schlafwagen?
Feel free to post a screenshot of your reservation (removing all personal info beforehand).
So you've booked 3 seats in a bay of 4. I'd definitely not use them, rought night ahead.
Couchettes seem sold out/unavailable but sleepers are available on the ÖBB or Nightjet website. Price is 344€ for 3 (114.90€ pp) on top of your pass. Add Interrail in the list of discounts.
On the ÖBB website you can check the berth numbers before checkout to make sure you share the same compartment.
