I am traveling from Bristol to Paris via EuroStar but the rail planner only gives a 90 minute transfer from London Paddington to my train at St Pancras. How can I book on a later Eurostar to allow a longer check in?

Just look for the trains separately and add them separately.
But I thought I had to book my one journey in the UK as a single “trip”. So Bristol to Paddington would be my UK trip and the EuroStar might not be allowed?

No, as long as all trips are made on the same day (CET) you can take as many trains as you like.
