I'm trying to plan my journey fromw Sweden to Amsterdam, but the ICE train from Frankfurt to Amsterdam doesn't show in the railplanner app. But it is planned to go according to the NS. Can I still take this train with my interrail ticket?

Yes, you can take any train included in the pass, regardless of whether it shows in the Rail Planner app.
The timetables in this app are often incomplete and out of date, so you should never use it to plan. If on your travel day a train is still missing, then you can add it manually.
