Keep in mind that only couchette/sleepers are available on that train, so you will pay a pretty high reservation fee (although I don’t know exact price). Cheaper option is to go to Villa S. Giovanni and take from there the nighttrain (with seats) to Rome. Arrival in Roma Tiburtina next morning at 6am. Seat reservation will be 3 euro. You will have to pay another 2,5 euro for the ferry from Messina to Villa S. Giovanni.
