I wish to request Upper Deck seats for our Lyria Train from Geneva to Paris. Is this possible?

You can call SNCF : https://www.sncf-voyageurs.com/en/customer-service/contact-us/telephone/
I'm not aware of other options. The system tries to allocate the best seats, from my (limited) experience I've always got the upper deck.
You can also choose upper/lower deck on www.raileurope.com. First click on "Add rail pass”.
