I wanted to book a seat reservation from Milan to Zurich via Lugano and the OBB app says 0 euros and ticket valid for section of the journey only? If I take this route, I don’t need to pay any seat reservation unlike the 13 euros for a direct train to Zurich?
And also, I was looking for a return journey from Zurich to Milan on 2nd November - OBB website shows ticket not available but SBB is giving me a different timetable, How can i reserve my seat?

You don't need a any reservations for the journey with a change in Lugano to the regional express.
Reservations are only required for the direct ECs, and only between Milan and Chiasso (€10). The best place to book that reservation is raileurope.com. But I'd use the reservation-free option with a change in Lugano.

I can see bookable trains on raileurope.com, both from Zurich (€13) and from Chiasso (€10). The free trains you see from Chiasso are the regional trains, which can't be booked.
