I'm currently trying to book the night train from Zagreb to Split for the end of May (very last minute I know, didn't think we'd be going that way!), it says there's no availability but when I checked from Bratislava to Split (same train) there was plenty seats and couchettes available?

Last summer, Croatian railways offered the possibility to book their night train Zagreb-Split by email. You could try that again: https://www.hzpp.hr/en/contact?p=361
