Can someone please double check my work? I’m not seeing any direct trains on 9/28 from Prague to Munich? Is it possible they are all sold out? Just seems odd to me. I know I can’t make reservations until 30 days out but it’s weird that they aren’t even showing to purchase a regular ticket.

There are engineering works on the line between 28th September and 2nd October. I guess they were not yet known when you asked the question.
Either you take a 3h rail replacement bus (2h15-30 journey + margin) between Schwandorf and Plzen or you take the alternative route via Cheb (faster).
Use a good planer up-to-date such as DB Navigator app or bahn.com. They'll suggest the alternative routes. Seat reservations are optional but recommended (not possible on RE).
