In july I want to travel from Amsterdam to Prague, I booked the seat reservation for Amsterdam - Berlin, but for Berlin - Prague it said seat reservation is recommended, but not required. All the seats are sold out though, will I still be able to travel that time slot? Will I just be able to stand somewhere or is that not allowed. The train is a Rail jet I think!

You can stand, but a train may have a limit for security reasons. The staff decides if the overloaded train can depart or some people without reservations must leave the train.
It should be possible to reserve seats on cd.cz, but you must ignore the error message and select the seats on the map.
Another information. This train is coming from Copenhagen. It could explain the problem with the reservation. Choose another connection if you still have problems.
