What is the best way to travel from Stockholm to Tallinn? (Most comfortabel, cheap). Maybe through Helsinki? Or through Riga? Any advise is most welcome!

Take the direct Tallink ferry. You get a discount with Interrail, so it doesn't use a travel day.
