We got the 5 days train pass, but there are some that are overnight. If a train leaves before 00:00 but has a stopover after 00:00 which we’ll have to switch trains, does that count as two days of travelling or just one?

If you have to switch trains, yes it'll count as 2 travel days.
Check if you can maybe take the night train earlier, before midnight.
If you share details of these journeys with new train after midnight, maybe people can suggest alternatives.
