There is a daily Istanbul (Halkali) - Sofia night train, it leaves at 20:00 and arrives at 09:41 the following day. There are passport controls in the middle of the night. Tickets and reservations are only available at Halkali or Sirkeci train stations so go there as soon as you arrive in Istanbul.
