It's the first time I bought an interrail pass. Unfortunately for this weekend the reserved seats are already sold out, so I must choose the trains with non-reserved seats with more lay-overs. However, some lay-overs are just 6 or even 3 minutes. What if I miss one lay-over? Can I just take the next train with the Interrail pass without having to pay extra?

I’m afraid that last minute tickets to anywhere, from anywhere on a weekend right bang in the middle of summer are always going to be tricky.
As ralderton says above, if you provide some details people can advise, but without them there’s not a lot to go on.
You could find there are no seats left on the TGV from Geneva to Zurich as they are all reserved by folks who originated in Paris where the train departed. But then, looking at timetables, you could see that there are many, many SBB trains between the two cities which cannot sell out and which you can just take by turning up at the station.
However, if you want to go from Geneva to Paris you could find that there really aren’t a whole lot of options other than local or regional trains with connections.
