Just started organising our trip and were looking into night trains from Florence-Vienna. However, there appears to be no availability at all throughout July and August. Are these all booked out or do the trains simply not run at this time?

Because of track maintenance in Italy, the Nighjet is running from Ancona instead of Roma in summer and doesn't serve Firenze. Could be used on this route just from Bologna Centrale (leaves 23.45; about 40 minutes travel time by high speed Frecce to connect).
You can use Nightjet service La Spezia to Vienna/Munich (near cinque Terre). From Florence to La Spezia use local or IC trains.
Other possibility is to take a Frecciarossa highspeedtrain Florence to Bologna and from there the Nightjet Ancona-Vienna/Munich.
