When I look on other sites there are many ways to travel to my destinations that are in Germany and Austria. Do I just have to use the routes suggested by the travel planner?  If I opt for other routes can I use my Interrail pass on any train line in Holland, Belgium, Germany or Austria. What are the pitfalls of not going with the suggestions by the planner

You can use all included trains. You're free to plan your journey however you want, using any planner or paper timetable. In fact, the Rail Planner app and the timetable on Interrail website aren't very reliable, so it's best to use national planners; for international journeys, bahn.de or the DB Navigator app is a good choice.
