Hello, can someone tell what it means when looking at going from one city to another and you need to change trains, it comes up as a flag “Not bookable separately”-ie Zermatt to Milan

No idea, as you haven’t given enough information such as where you are getting this and day/time etc it is impossible to say.
The direct route is via Brig and Domodosola, this route is subject to disruption with works on some dates.
Zermatt - Brig has half hourly regional trains that are reservation free, you need to avoid the Glacier Express which are tourist trains with high reservation fees.
Brig - Domodosola and Domodosola Milan has both reservation free regional trains and direct EC trains with mandatory reservations, buy on raileurope or OBB, see here for details.
